I recently had to reformat my drive and reinstall the system software. I made a backup of everything and after the installation, dragged Punakea over to the Apps folder. I also dragged my old eu.nudgenudge.punakea.plist to the new user preferences folder. However, when I open Punakea, I do not see any of my tags. Is there another file I'm not seeing to copy over? Or is there another way to get back the tags?

You should also copy/backup
You should also copy/backup ~/Library/Application Support/Punakea. Punakea keeps managed files and the tag database there.
If you want to restore the tags from yor tagged files, use the menu entry "Tools->Clean Up Tags Database".
