Spotlights indexing doesn't seem to always function, and I don't know why.
I can be adding Spotlight Comments with no issues at all. Spotlight sees them, Punakea sees them. Then all of a sudden, anything I add to any Spotlight Comment field isn't recognized by Spotlight or Punakea, or anything.
For example, last night as I was adding tags in Punakea, as soon as I added a tag, it would immediately show up in the Punakea browser, then, nothing shows up in the browser or in a Spotlight search. The comments are still in the files comment field, they're just no longer being indexed by Spotlight as far as I can tell.
This has happened many times since I started delving in to tagging files. What I always end up needing to do is put my HD in the Spotlight Exclude list, then taking it back out a short time later so that it re-indexes. Then everything is fine again, well, until the next time it decides to stop indexing.
Anyone else seen this behavior on Leopard 10.5.1?

We have been experiencing this bug on and off lately. Currently we are planning to use another way to write the tags to the spotlight comment, which hopefully will improve this.
A little question regarding this behaviour: does it only happen when tagging in Punakea, or also if you add something directly to the Spotlight Comment using the Finder? Until now I thought this was solely a Punakea issue, and we couldn't really reproduce this bug, it happened only sporadically to us. Perhaps you have a way to reproduce it?

No, this has nothing to do with Punakea. Same thing happens with any method used to put a comment in a file's comment field. Same issue when using TagBot. Spotlight just stops indexing. So no matter how a comment is added, if it isn't indexed, no app or method will see it. Well, I should say any app that relies on Spotlight won't be able to see any comments added after Spotlight ceases indexing.
Once I force Spotlight to re-index, then the comments become visible to Spotlight, Punakea, TagBot, etc.
I have no idea why Spotlight indexing just seems to randomly stop, at least nothing I've nailed down yet.
However, there was one time while experimenting with Punakea that caused my Documents folder to no longer index, AND, it made all tags that were visible before to not be visible after. It was like putting my Documents folder in the Spotlight Exclude List.
Using Punakea I was trying to figure out how to remove a tag from a file (and I must say it's like having to go around Robinson's bridge to accomplish this task). In one of the posts on the forum I read about highlighting a file in the browser and pressing Cmd-E. When I did this, the files that were showing in the Punakea browser started disappearing. None of the files in my Documents folder would show tags any longer, nor using Spotlight.
I had to enter my Documents folder into the Spotlight Exclude List, then remove it to force re-indexing.
So, whatever Cmd-E did, it caused indexing to stop for only my Documents folder. I haven't tried Cmd-E again.

Thanks for your detailed answer! Using cmd+e only opens the Punakea Tagger window for the selected files in the Browser. I cannot really imagine how this could cause spotlight to stop indexing - we haven't experienced this yet, only that sometimes the tags don't get written for a single file. We will have to have a closer look at that.
For what it's worth, you can also open your Terminal and type
mdimport -d1 ~/Documents/instead of using the Exclude list. Might be more convenient :)

Added note about Spotlight ceasing to index new Comments:
I removed TagBot from my system and the indexing issue doesn't show up as often, but it still does.
I really like Punakea's basic browser operation. At first I wasn't too enthused with the browser concept, but I've sense changed my mind because of the drag n' drop capabilities.
Now that I know how the Tagger works, it is so convenient adding, deleting, and modifying tags. What's really slick is dragging a file to the Sidebar drop area which opens Tagger.
I do wish, though that the Sidebar had scroll bars so I could have access to any tag that's also in the Cloud.
I still haven't warmed up to the different tag sizes in the cloud. I'd like to see preference option to turn that off/on. My most important/used tags I put in Favorites.
Using Punakea in conjunction with Hazel is so slick. Everything that comes into my computer has to go through my Downloads folder. Drag from Stacks to the Punakea Sidebar, then apply the tags I want. The last tag I apply is called **Punakea** (also shows first in the Cloud). With this last tag, Hazel does its thing and puts files away into the proper folder. Using tagging I have greatly reduced the complexity of my system file/folder structure, using the Punakea browser to now access files instead of Spotlight, yet I can still can use Spotlight if I wish.
