I don't know if this is supposed to be a unintuitive feature or a bug but I'm guessing the later. If I open punakea and try and click on the "untagged" tag.. nothing shows.. if some text is in my spotlight's search even though spotlight is hidden. If I open the spotlight dropdown via command space and delete the text that was stored there.. all of a sudden all the tags show..

Hm ... does this only happen with the "untagged" tag? I cannot reproduce this - but perhaps something is wrong with your Spotlight index - please try to rebuild it (see our FAQ) and check if it helps

It seems that the Spotlight search is put "on hold" when you close the Spotlight query while it is still active - futhermore it seems that OS X doesn't allow multiple queries to be active at the same time.
Thanks for reporting this, I hope it doesn't bother you too much, because I think we cannot easily solve this without Apple's help - but we'll keep it in mind :)
